I upgraded a 4.03 N44 game to 4.04 mid-game without any issues, but I did check with WDS Support before doing so (as I've been burned by this in the past). I also happen to be playing a 4.02 game of F40 which I asked and was told NOT to update to 4.03 and as a result have 2 versions of F40 installed at the moment.
Bottom line, the best way to avoid the hassle is to drop Rich an email at WDS Support ask, "Hey I have a game of XXX version YYY will it be an issue if I upgrade it to 4.04 mid-game?"
