Agree it is worth giving the command radius and command structure on both sides a pass.
For Japan, two issues.
The main issue is centralization of command in Tokyo. The main HQ there has a command radius that leaves the west and east board edges uncovered. Assuming the command attachment issues of vanilla were addressed in WDS 4.0 version (in the original, can't move Japanese divisions between armies) then you can solve this either by increasing the command radius of the main HQ (easiest solution) or adding sub-commands (e.g., Tokyo West, Tokyo East).
The second issue is partisans. They suffer from the same centralized, restricted command issue, which can be solved by breaking them up further into sub-commands and giving those HQs. You may also want to look at initial placements and releases for the partisans. Their centralized (with some exceptions) placement makes it difficult to get them into the countryside before those areas are overrun. I am also not sure what the partisan companies are intended to model. The units are very small (50 man) and lack any special abilities (e.g., deception, bridge destruction) although they do have the important ability to remain in supply and un-isolated. Aside from placement, their small size seems the main issue as it means they are easily assaulted and overrun.
