If you attempt to patch your HPS v1 install with a JTS update there will be problems. The JTS patches are exclusively for the JTS direct downloads or HPS games that have been updated through the HPS updates. Example, if you try to patch an HPS v1.00 install of Campaign Jena-Auerstaedt with the JTS updates v1.02 patch then over 140 files will be the original outdated versions. The attached image shows the directories of the HPS v1.02 update on the left and the much smaller JTS v1.02 update on the right. Therefore, you must patch your HPS image with it's appropriate HPS update before applying the JTS patch. Only Campaign Austerlitz has a code change (top down zoom-in) with a JTS update otherwise the HPS update versions are all current.

And notice the dates on the updates involved. The announcement implied in the OP is that updates posted are from later dates than the above posting ... they weren't version 1.02 was dated 8th Feb 2013 on the HPS site.
Version 1.03 was 27 Jan 2016 on the JTS site. The thing is, is that this is not an isolated experience in that NRC is similar, as are probably all of the NB series title except those only released as a JTS release. EG Marengo, and BPW (of which there are no corresponding release from HPS).
This does point out that at this point there has been no consolidated update done - which as an educated guess is possibly going to be tied to an update project for the series.
Hamilton has said that the JTS updates will only be expanded as a full directory for HPS NB titles if any new patches are developed for them. I've seen at least 4 recent confused situations this has caused. Include file checksums (.pdt, .map, etc.) should be appended to the pbem system. These games are only really entertaining versus a human opponent and not many people can actually play hosteat.

There is no 'if' in that post - there are a 'will' & 'is' however. Your 'them' means the NB series.
These would be a single, one stop, update so there is no need to get the HPS update 1.02 in the case of Austerlitz, specifically, or any other update for the series at the HPS site.
If the latest HPS & JTS patches have the same version number any HPS owner can stay with the HPS patch.
Now if the HPS patches are outdated HPS owners can bring their games up to the JTS level this way:
1. Install HPS game.
2. Install latest HPS patch.
3. Install latest JTS patch.
Currently these are only Napoleon's Russian Campaign that has a HPS 1.08 but a JTS 1.09 patch, and Austerlitz Campaign that has a HPS 1.02 but JTS 1.03 patch.
All other NB games are either JTS exclusive or have currently the same HPS & JTS patch version.

Pretty simple if you ask me. No reason to use the HPS version anymore. Just get the JTS version for free if you bought the CD (or you got it as a gift).

I think what happens is the exe file that would come with the JTS updates, it would ask to add in the SN; so Christian would be correct -you don't get the entire install again ... and the SN works with the exe file from whatever the title in question is.

I generally only provide a serial number, unless the person in question has a new machine without a CD drive. Or, if some other problem exists. Not that I cant or won't send a full download link, its just not necessary for most people.
To be clear, there will be another round of updates for this series and I will ensure they are backwards compatible with the 1.0 installation of the HPS cd's when that does happen. This round of updates will be in late 2019 at earliest, as of this writing.
The only people that should be having an issue at this point are those doing clean installs from CD. That can be resolved by applying the latest HPS update followed by the JTS update.
