Put the .eqp file in a folder with the same name as the scenario (but without the .sce file extension); ie, the folder would be named "Custer" if that's the name of the scenario...and then put the folder into the Graphics folder in your game directory.

For a little more detail, see "Custom Files in TOAW III", under "Important Threads", above.
