Hey Spud, with questions like that, there's no danger of you sounding like a dumbass; that's more likely to happen to the guy trying to answer them!
Those "applications" or "executables" are not compatible with TOAW III; at least, they're not intended to be used with it. They are the old, pre-TOAW III method of changing the .eqp files; you used to have to build the modified .eqp files into an executable, and then you ran that executable, instead of the regular COW game engine. But now, in TOAW III, we have the more elegant method of just switching in the custom .eqp file, and playing the game from the regular, TOAW III executable. Jose Maria Serrano, who did many of those old .exe files, was active in the playtesting of TOAW III, and I think was instrumental in getting the system modernized to switch .eqp files "on the fly". So, you could copy the modified COW .exe into your TOAW III directory, and double click on it, but you'd then have a huge mess on your hands, because you'd be running a modified COW executable in your TOAW III directory; not recommended.
Re: the ool and mal files, you don't have to put them anywhere; the game doesn't need them. The designer has merely exported from his scenario, the map (.map for old, normal sized scenarios; .mal for "map-large"); and the oob (.oob for old, normal sized scenarios; .ool for "oob-large"). This is so other scenario designers can "import" into their scenarios, and use, his map, and oob.
